The Ramachandram map is a plot of the phi vs psi torsion angles in a protein and is formed by adding a point at (phi,  psi) for each amino acid residue. The atom coordinates are read in from a .pdb which result from an x-ray analysis of a protein crystal. The coordinates of many proteins are stored in the RCSB PDB data bank, http://www.rcsb.org/pdb/home/home.do
